So, I'm new to the whole bot thing, but it seems to me that if I tell them to build something, they should. Am I doing something wrong? Is there a config command that I'm missing?

Sounds to me like you either don't have waypoints for the map/s in question or you have out-dated waypoints which is almost just as bad. Try checking out http://waypoint-world.com/e107/news.php for the most recent waypoints.
