Now comes the question which could have been also in the topic... How to get the bots use the extra abilities in extralevels?

I don't think cheeseh will add support for the added upgrades but, the bots can and do use the extra points to keep upgrading. More so on marine side but they won't get hand grendades or scan so cloaking would always be an effective upgrade for aliens.
