I made waypoints for my map cp_mapname then - because its still a beta - added _beta13b to the mapname. I added _beta13b to all the waypoint files, but still the waypoints are gone when I start. Is it possible to use the waypoints I had created on the same map with a different name and if yes how?

try

rcbot waypoint load cp_mapname

(then save them as new, i.e. rcbot waypoint save)
