I use mehdichallenger's waypoints for the arena maps, now, the waypoints are great but after one round of unchanged teams, the game crashes.
You can just kick and create bots every round but you really don't want to do that.

WEll with the latest (unreleased ) version of the bot it is not crashing, I just did about 10 rounds with the bots of lumberyard, no crashes. So I guess I have fixed it along with other bug fixes.

Until the latest version is released,type "tf_arena_use_queue 0" to the console.
It won't be 100% Arena,though.

By the way I found a way to fix this, so let me answer my own problem:
To fix this thing, make an extra bot so teams keep switching, and this way, the game won't crash.
